Kubuntu: kcontrol or System Settings Personal -> Regional & Accessibility -> Accessibility: turn off Audible Bell
Xubuntu: xset b off in terminal or add to Settings->Settings Manager->Autostart Apps to make permanent
Fedora: xset b off and add set bell-style none to ~/.inputrc to make it permanent for next login.

Not all software respects the above polite requests.  Instead, you may use brute force and just disable the bell itself by removing the driver.
  1. Temporary solution: sudo modprobe -r pcspkr
  2. Permanent solution: append the line blacklist pcspkr to /etc/modprobe.d/blacklist
  3. Restoration:  sudo modprobe pcspkr
